If I had to shoot for one, I'd say that they could either get Patrick Stewart to play Picard and just do a one off where the Doctor had adventures with Jean-Luc or go the canon crossover route with Enterprise. In its favor, Enterprise was trying to restore a classic Space Western feel to the show, which one could imagine meshing well with Doctor Who. Enterprise also had a lot of timey-wimey.
Now, I meant to include this but forgot: I think one way to do it, technically, and have it be charming is to add the Doctor and Companion in to the background of 'The Voyage Home', with them desperately trying to clean up time mess after time mess. Simply because I think the zaniness of the fourth film would go best, tonally, with Who and it's not like you can go back to the Tribble episode again. (And alas, quality of the 'film' of the old Who episodes makes it very unlikely we'll ever see a Tribblations on that show, even if they wanted to make one.)
Re: Kirk and Sisko. Heh. While I may love The Sisko best, I'm under no illusions that he'd fall towards the bottom of the score in general intellectualism among the Captains. This is no knock on him, though, as Picard and Kirk are both written as people who are frighteningly smart, almost certainly geniuses of their era. And of the five I think he clearly has the least desire to seek out strange new worlds, all of which make him a bad choice if you had to pick one of the five to meet him.
Also, I recently rewatched The Motionless Picture! Albeit with the commentary track on. I think the characterization of the new Admiral Kirk is one of the few interesting things about it. To Kirk's credit, however, he regarded being the Admiral as having been a huge career mistake, even back in that picture. Kirk could certainly be pompous - Sisko had his moments too, but the characterization they share is that they'd rather make a quick decision and a tactical plan than spend hours debating the ethics of it in their command chair. And I just can't imagine Kirk wanting to spend any time with the Doctor at all - though I guess maybe New!Kirk might fall for it, being new and all. *g*
(Interestingly, the novels have recently spent time on Picard turning down an Admiralship, based on Kirk's advice in 'Generations'. Unfortunately it left me with the feeling that it was more to continue a post-Nemesis line of TNG books rather than the correct decision for the character. Picard is one of the few Starfleet Captains one could happily picture retired and having archeological adventures, or settling disputes in the embassy on Vulcan.)
Anyway, so yes. I think the best choice would be Picard. He would get quite a big thrill out of the Doctor and it's not like the actors haven't met...
